Not to say all are this way, but usually the components from the original engine have to be swapped to the replacement engine as the water pump, injection pump, and the housing at the rear of the block have to be changed as those often are different on engines used in generators, welders, and such. ...

With that voltage at the alternator it should be charging the battery. But you don't say where you are checking the voltage. Those grease zerks are pipe thread, not bolt threads. 27 pitch thread is 1/8" NPT (National Pipe Thread). If you want to plug those holes you need to get some 1/8" NPT pipe plugs.

What is the condition of the splines in the coupling that mates with it? How do the splines on the winch end and winch shaft look? You didn't waste anyone's time. Glad you found the issue and it was a easy fix. On another side of this, If someone else has a similar problem you can say "check this", and maybe help them solve their problem. I have a number of those learned experiences as well.
