I have a 440ICD w/4 spd that I have changed and rinsed out with diesel 3 times so far and it still looks as though it has water in the oil. I cover the gear shift tower every time I shut down with a long can that reaches down over the tower, I also cut a piece of inner tube and put it over the gear shift. Last rinse, I ran the dozer up the drive and back, slow, no load, and that seemed to help but is still a little too milky to suit me. My Kubota wheel tractor always looked milky right after shut down and attributed that to aireation but the JD just stays the same. When I am rinsing I use trans oil mixed with diesel about 50/50 and over fill a little. I have read a thread on hear that was the same problem but they didn't have a follow up as to whether they fixed the problem.
Can I mix some SEA FOAM with the diesel/trans oil mix and do any good.

Not familiar with the tractor so I am asking blind questions here.

Do you fill it only to soak? Or have you started it with the solution in the case? To me the contaminant is in a passage that is not getting flushed out or even is in the pump. Another question, have you done a pressure test on the radiator? Water has to come from some where.

Another thing you might try would be to use something like wd-40 or alcahol? Thinking along the lines you want something that works with water?

No way water can get into trans from engine. This is a common problem for any tractor/dozer that has a top tower gear shift as water can telegraph down the shift lever directly into trans. when boot gets old and dry. I just cant seem to get it all out and the dozer sat for a year for engine and final overhaul so I know how it got in there, just cnt clear it all up. i have driven it once to churn up the fluid so I know what you are asking. Appreciate the help and the thought, will keep hunting.
PS 440ICD = 440 Industrial-crawler-dozer w/ 2-53 Detroit Diesel Engine if I understood right. :D

There is a passage about 3/4 of the way up on the left side (sitting on the tractor). It runs along the side of the case and carries oil to the front bearing on the left shaft (I think that's the input if I remember right).
Also, I believe the trans steps down slightly in the back (ring gear area). You might have some water/diesel staying back in that area not getting drained.

You can easily take off the shifter cover and blow the transmission out with air. Note the location of the sliding gears when you take it off. Also, the shift lever rubber boots are available - ask Lavoy. Gil
