Well the other day I was using it, and I was backing up and it bogged down and quit on me. I thought the battery voltage had just dropped down far enough since the alternator does not work on it and I just charge it periodically. So I went out with a charged battery and put it in neutral and pushed in the clutch and it fired right up. Then it was real hard to put in to gear via the gear selector would grind like the clutch pedal was not pushed down far enough. I dropped the rpms to idle and it went it still ground but went, when I let off the pedal it will only go forward, it does not matter what the reverser lever position it. I have the service manual and am looking through it. Can someone point me in the right direction on this, is it something that can be fixed in the machine or does the reverser need to come out?

It sounds like an H-L-R transmission problem. I often solve this after realizing that the transmission oil level is low, and topping it off. Let's hope that's all it is, otherwise is sounds like you're in for a lot of work.
