Milky colored hydraulic fluid in 350C

Hello, I drained the main hydraulic tank when I pulled out the engine to repair flywheel isolator.

The fluid was milky in color, which I understand is water contamination. How would water get into system? What is best way to flush out system to get all that dirty oil out? I have a 9550 backhoe on it so what is best way to flush it out as well.

The hydraulic fill is under armrest on right hand side, and is well protected. The machine is tight with no leaks.

As well on the hydraulic fill spout there is a small hole in the neck of the fill tube, just like you would have an over flow tube on a radiator. What would that be for?

More than likely water came from condensation over time, the right way would be to open each line, on each cylinder while using the correct lever to cycle the ram.
