350 diesel running rough and smoke
I have an early 350 that I ran today for the first time this year and after about 3 hours it lost power and was running rough. It also started to smoke more than normal. I checked the diesel fuel and it was down below 1/4. I thought it might have been starving for fuel so I filled it and it started fine but after a minute or two started to loose power again and run rough again. I shut it down hoping to not do any further damage. I wonder if I had some moisture at the bottom of the tank or possible dirt? I don't know why that would make it smoke? The motor was completely rebuilt about 100 hours ago. Rebuild did not include injector pump but pistons, sleeves, crank and head done. It has been running great since rebuild. Any ideas or suggestions?

Is it misfiring on one or multiple cylinders? I would think you have contaminated fuel. Drain the tank(I'd remove it and clean it) and change the filters.
If the problem still exists; while it's running, crack open the fuel lines one at a time to see if the engine runs rougher. You may be able to determine which cylinder(s) is misfiring. If you narrow it down to a particular cylinder, the injector on that one may be faulty. If you have a sight window on the side of the pump, check it for "mouse turds". If there are some , you might have a failing pump.

Mine exhibited the same symptoms last year, in my case it was the filter, it was clogged. I also had no power. I drained the tank and flushed it out with mineral spirits and blew out the going to the lift pump. Refilled the tank, loosened the fitting at the inlet of the injector pump and pumped lever on the lift pump until no air bubbles at the inlet to the injector pump. Started it all good.

Hi,
"Mouse Turds" are easy to spot once you pull the timing window cover on the IP. What they do is plug the return line from the IP to the tank and that screws up the fuel flow and fuel binds the pump. Easy enough to clean out, but that danged ring will keep on falling apart and plugging it up again.

I really can't tell if it is one cylinder that is not running right. I do not remember seeing a sight glass on the pump but I may have missed it. I am assuming it will be on the outside of the pump under some type of cover. I am on my way to Washington as on guardian for a 97 year old WWll veteran going on an honor flight but will check to see if I see anything floating in there when I get home. Thank you to all of you veteran out there and thank you for the advise on what to look for.

The timing marks on the IP are under a solid cover, not glass. Remove that with the engine turned off and you can see if there are little bits of plastic which look remarkably like mouse turds. The cover normally gets removed to set the engine to TDC on #1 prior to pulling the pump or to adjust the valve lash.
Have fun with your other task. I wish my WWII Vet Dad was still with us.
