What exactly does tread mean, I think it is the distance from sprocket to sprocket acros the tractor. The JD parts manuel calls for 2 different part depending on the tread measurment. Just bought a 40c with my brother and we are tring to make it into a working machine but we have only owned wheel tractors before now.

Correct, it is the distance measured center to center on the sprockets, just like measuring treadwidth on a wheel tractor.
